中井です。
KDE で、Lost & Found に区分されていたモノを整理しました。

system-config-boot
system-config-date
system-config-keyboard
system-config-language
system-config-mouse
system-config-network
system-config-packages
system-config-securitylevel
system-config-soundcard
system-config-users

これらは、既に System とされていた
system-config-display
system-config-rootpassword
に倣い、
  --add-category System
を加えました。
KDE では「システム」に入ったため、KDE のツールと見分けにくいかもしれません。
Gnome では、今迄と同じはずです。

dasher、gok、gnopernicus
この 3 つは
  --add-category Utility
を用いました。

vnc
icon を加えて Utility に。

maxima
  --add-category Education

emacs、xemacs
Fedora Core の desktop file に置き換え、ファイルの場所を、
/etc/X11/applnk/Applications/
から、
/usr/share/applications/
に移動しました。

xfce4-appfinder、xfce4-extras
KDE には必要ないかと思い、他の XFce4 アプリケーションと同じになるよう、
  --add-only-show-in XFCE
しています。

XFce4 関係では、xffm が持つ、
%{_datadir}/applications/
以下の
Xfbook.desktop Xfdiff.desktop Xffstab.desktop Xfsamba.desktop
Xftree.desktop
が、Gnome のメニューに表示されています。
Gnome をお使いの方、手が空いたときに、見ていただければ。

今回は、取り敢えず Lost & Found を消すために、適当に処理しました。
複数の Categories に、重複して表示されているものもあります。
より適切な Categories; への変更等、よろしくお願いします。
